Abstract:Clostridioides difficile je Gram pozitivna, striktno anaerobna bakterija, ki tvori zelo odporne spore, in velja za eno najpomembnejših človeških črevesnih patogenih bakterij. Čeprav so najbolj raziskan rezervoar bakterije bolnišnična okolja, se v zadnjem času zaradi pogostejših okužb izven bolnišnic pojavlja več raziskav o okoljskih rezervoarjih. Prisotne so v prsti, vodi, domačih kompostnikih, rečnih sedimentih, našli so jih na površinah v gospodinjstvih, podplatih obuval in šapah domačih živali. V okviru magistrske naloge smo preverili pogostost in raznolikost PCR-ribotipov v vzorcih komposta in iztrebkih malih sesalcev. Skupno smo tako zbrali 9 vzorcev komposta in 16 vzorcev iztrebkov malih sesalcev. Male sesalce smo determinirali do vrste in jih izpustili nazaj v okolje.

Title:Isolation and characterization of bacterium clostridioides difficile from composts samples and faeces of small mammals
Abstract:Clostridioides difficile is a Gram-positive, strictly anaerobic bacterium that forms highly resistant spores and is one of the most important human intestinal pathogenic bacteria. Although the most studied reservoir of the bacterium is hospital environments, more research on environmental reservoirs has recently emerged due to the increased frequency of infections outside hospitals. The spores the bacterium forms are resistant to various chemical and physical factors and can be transferred between different environments. They are present in soil, water, domestic composters, river sediments, household surfaces, soles of shoes, and paws of domestic animals. In this master’s thesis, we examined the frequency and diversity of PCR ribotypes in compost samples and the faeces of small mammals. We set 6–8 live traps for small mammals around each of the three composters. In parallel with caught small mammals, the composters were sampled at three sampling sites. In total, we collected 9 compost samples and 16 small mammals’ faeces samples. Small mammals were identified to species level and released back into the environment. Only their faeces were used for further analysis. All 9 compost samples and 2 small mammal faeces samples were positive for C. difficile, which accounted for 12,5 % of all small mammal samples. A total of 103 isolates were obtained, 91 from compost samples, and 12 from small mammal faeces samples. The isolates were classified into 10 different PCR ribotypes. Only one PCR ribotype – 014/020 – was toxigenic, belonging to toxinotype 0. Two different PCR ribotypes were isolated from the faeces. PCR ribotype SLO 308 was isolated from small mammal faeces and a compost sample at the same location, indicating the possible transmission of C. difficile between small mammals and the compost.
